Are the ability scores for EB3 the same as 2?
All the research I have done does not explain what an ability score above 40 does?
Is it worth it go above 40?

Yes, ability scores continue to be useful after 40. There is no upper limit, although some things tied to ability scores - HP and MP regeneration, resistances, etc. - have caps. See http://eschalon.wikia.com/wiki/Ability_Scores

When I looked at that table for ability scores I did not understand why some of them stopped at 40 on the table or 35.

Probably the person who made the tables got bored and quit :) The theoretical maximum for attributes is something like 14 rolled + 2 origin/sex + 20 points at creation + (3 points per level * 20 levels) = 96, but that would result in very large tables to scroll past and most people won't get above 50.
