If you do damage to Shebara, then you automatically fail the quest when you turn in the one pup.

I recall giving her a few smacks on my first playthrough, but don't remember ever failing the quest.

Yeah, I'm pretty sure you have to kill her to fail it; it would trigger her on-death script which is what flips the necessary state. A couple of whacks shouldn't affect the quest outcome.

correct me if I'm wrong, but the quest journal says that the pups are in south east of durnore, but, actually they're in the west or the southwest...

From Durnore you go one map east and one map south to find Shibara and the snow pups.
