Ending question [spoilers?]

Was there some actual point behind the very last choice ? Epilogues are exactly the same, but it felt like it should be different, maybe ? I know Eschalon1 supposed to have multiple endings, never played full version of it.
Also, sectoids ? I am not amused...

I was irritated by the endgame dialogue choices as well. I quicksaved before the last dialogue and tested both options and they show the same endgame slides indeed. Is it a bug or intentional?

Exactly.
This is the
middle game, folks. There is no way to have a flexible start or end to the game because this story is to continue. The next/final game will have several different endings.

Book I did have multipple endings, but only one was considered canonical.

True- but you may recall that Darus says "No hero or villain could have changed the ultimate fate of the province of Thaermore." Regardless of your choice at the end of Book 1, Thaermore fell and you escaped to Mistfell.
Originally, I was going to alter the Prologue of Book II based on your actions at the end of Book I, but the additional animation needed to do this would have extended development even longer, and most people tended to stick with the good ending of Book I anyways.

The ending ticked me off a bit too. Ending up in my birthday suit with just a gem to hide behind? Not big enough!

Before that ending came up I had the wand, which I never used, tons of potions and stuff and not one survived? Jeese! Okay, there'd better be a fig tree nearby in that jungle!
I wonder if carrying around the various Crux has had any effect on the body of character? All that powerful magic oozing through the DNA...
