Well, to pick out a few all-time favourites:
For the Master System
Phantasy Star (so simple, but so classic)
Ultima IV (a quite creditable port, unlike the NES equivalents - it was my first experience of an Ultima game, too)
For the Super Nintendo
Chrono Trigger (also excellent on the Playstation, but I really prefer this version)
For the Playstation
Chrono Cross
Final Fantasy VII (I like FF IX, too, but it doesn't achieve 'all-time favourite' status for me. I'm not that enamoured of FF VIII)
Wild Arms (a very underrated game)
For the Master System

-Chronicles of the Radia War Ambitious RPG stylings for NES hardware, fan translated into English.
N64
-Aidyn Chronicles: The First Mage Like I mention in the ToEE thread, this game was filled with so much potential, but insufficient beta testing and development time left it wanting. I dream of a ridiculously comprehensive N64 romhack/fixing project for this game to one day surface. cRPG fans would do well to track it down and trudge through it sometime though...PC centric folk should be more apt to be able to "deal with" the bugs and glimpses of some really good ideas.
-Hybrid Heaven Another goodie with a decidedly DIFFERENT combat system to it...yet another one I see potential in but of another sort.
